I work a lot at sample level, removing clicks and pops.
If I get it right the pencil tool is the only tool available. What I suggest is a toolkit not that different from wavelabs fade tools. It would be awesome to be able to smooth the selected waveform, similar to FFT smoothing or fade smoothing, and have a envelope editor (with curves and lines) for selected waveform.
