When I make a MIDI recording, all the notes get recorded at the same point in a MIDI recording, at the point where the recording starts, whether using punch-in or recording manually. I use a Studiologic keyboard through a Focusrite Scarlett 16i16 sound card.

I assume your Studiologic keyboard has a USB port, right? I would recommend to connect it directly with your computer via USB in case there’s a faulty MIDI cable.
If this doesn’t help then it’s the next step:
Please, insert a MIDI Monitor plugin in your instrument or MIDI track (see screenshot below). If you record two bars of MIDI information you should see the incoming MIDI events being recorded at different positions in the MIDI Monitor. Is this the case?
However, I put my money on the first one 
If you have auto-quantize on and set to 1/1 it will only place notes at the first beat of each measure, worth a look
