It would be good to have some more advanced ways to select notes. To be able to select the top, second, third or bottom note in a selection of chords would speed up the workflow greatly.

Check out the Edit > Filter menu. It includes many helpful selection functions, including the one’s you’ve listed.
If you use these functions often, you can also assign key commands to them in the general preferences window.
Have you taken a look at the various Filters for filtering notes in chords? You can assign key commands to them, too.
