BTW, the full score seems fine, it’s just the Choir+Accompaniment layout that’s incorrect.

In the full score the soprano and alto are not condensed at all.
I think that the problem is that you have two voices in the soprano (bars 95-96).
In the manual condensing change there is a up stem voice for the soprano and a down stem voice for the alto but in those bars there are two voices in the soprano not just one.
If you select the down stem voice and change it to the up stem voice, all notes are shown.
