There’s another option: rebuild the preferences folder.
You can copy the one you have now to the desktop as a safety precaution, rename the old preferences folders if you have any (C10, C11, C12) delete the one of the actual version and restart Cubase, it will rebuild a brand new one without copying any old preset and then you can remake all your preferences again. It’s annoying I know but this way you can definately see if the problem still persists. Export a preferences profile with the profile manager prior to start all of this.

Would be simple to have a list of actual prefs files that could be recopied to that folder but they are simply a mess
ps_IO.xml
ps_Devices.xml
ps_Shortcuts.xmal
ps_etc etc.xml
Logically grouped and easy to unravel
Shortcuts can be saved opening Key Command and saving the preset with a name.
As well I suggest to add and export a profile via preferences profile.
Rather than grouping as you suggest, it would be easier having the whole user preferences folder stored in one place. Other than that maybe a way to save specific user profile area with the profile manager just to export specific files you might need to save, I mean like the list you made and yes that would create specific .xml. Is that simple.
I’ve had a question in the past about presets folders:
3 locations.
Have a look here: C:\Program Files\Steinberg\Cubase 13\Presets
or here: C:\Program Files\Steinberg\Cubase 12\Presets
If you compare 2 folders in the 2 different directories like:
%appdata%\Steinberg\Cubase 12_64\Presets\Arpache SX
with
C:\Program Files\Steinberg\Cubase 12\Presets\Arpache SX
the first one is more populated quite different as well comparing with the one contained in Documents/Steinberg/Cubase/User Presets
%appdata%\Steinberg\Cubase X_64 is the folder we should keep in consideration, least for Cubase 12 while I’m still not sure about Cubase 13 which is different.
Ok…happened again!!! Just crap
Here is how; DAW machine was booted and firewire cable was unplugged (was putting in extra screens) and I booted into cubase without the fireface being on. Thats it…as simple as that and its all corrupted again
On top of that…if I setup control room ie inserts etc and save the project, when I reopen, all that settings are lost again.
Cant be this hard.

This is definetly critical! managing preferences and personal configurations and user content on cubase is a headache we all experienced such headache at somepoint and everytime it happens it’s pain to get everything back how it was before the problem.
