How can we flop the direction of stems that are connected using beaming as follows?

I cannot replicate this.
If I enter the quavers on the upper stave and use M to convert them to cross-staff notes on the lower stave, this is what I get by default…

This will happen when you manually drag the beam to the ‘wrong’ side of the notehead, which is (obviously) not the correct way to do it. Follow Janus’s suggestion, without modifying the beam itself.
