1. The violin cue is out of tune.

It should be a D note, but it becomes an A note.

How should I input the cue in this case?

Showing concert pitch cues in transposing layouts is something unusual, but it has been requested and discussed here by some users. For example:

It’s not possible (yet?) in Dorico. You can only change the octaves of the cues, not the pitches.

So if you really need it, I’d say the best way is to add a player dedicated to the cues and to use its staff as a source to create them.

(but, again: cues in transposing parts should normally be transposed — that’s the standard practice in the classical repertoire.)
