Essentially, all my physical outputs are setup in OUTPUTS but I’m using the Control Room and only using DAW1/2.
Should I leave these not connected busses there in case I need them in the future, or would removing them completely here improve Cubase performance?
Unused busses use no audio processing ressources at all.

No problem to remove. You can also create different presets for different I/O configurations.
