A quick observation: Double-clicking a repeat marker (and bringing up the popover for editing) for instance seems to reset a custom scaling factor I’ve set. It would be nice if that were retained!

When you edit something via the popover, you actually effectively delete and recreate it, and its properties are reset. This has always been true – e.g. if you replace something by selecting it and then clicking a new thing in the panel on the right – but I agree it would be nice if it didn’t have to be this way!
