Can I put first and second endings etc. not only in top staff? I am writing a piece and chosen layout type Small ensemble, and I would like the endings to appear above every group, or maybe only some of them, at my discretion.

You don’t have absolute control, but you can certainly have first and second endings above each instrument family. These endings are classed as System Objects, so they’re controlled by this Layout Option:
