Flattened arranger chain has gaps between sections

Hello,

I have a project in Cubase 8.5.40 which when I flatten the arranger chain the new project has gaps between the sections of no consistent length.

Arranger works fine in other projects. What do you think could be causing this and how can I fix it?

If you play this chain from the original project, is it OK?

Yes it plays fine in the original project.
