I have a bug where when I restart Cubase the settings on Frequency sound different. The settings in Frequency will still be the same but it doesn’t sound the same.

Can you describe what exactly you have done and how to reproduce it?
Also, have you tried rendering the track with frequency on it before and after you restart and done a null test on the resulting two audio tracks (load the files in a new project on two tracks and flip the polarity on one of them. The result should be absolute silence. If not, there really might be something wrong.)
