The problem is 6 string guitar, of Dorico Pro 5.
In the 6-string tuning of low to high, DADEAD.
On fret one, with E open on the third string.
The first fretted note should be F, not E#.
I wonder is there a way to fix this in the software?

You’re going to have to give us more detail. What evidence leads you to your conclusion?
Is there a key signature? I would assume it would spell it as an F, as you are expecting, but is there something else in the score? Perhaps something earlier in the bar, or in the key sig? Dorico is making that choice based on context - if you give more details, then an answer will likely be forthcoming.
A more specific subject heading would be helpful as well.
