I know I can use the ‘Bar number change’ function, but there are a lot of them in the score and I’d like to know if there’s another solution or if I’m going about it the wrong way.

I guess your 12/8’s TS are entered as 12/8,8 ?
If so, select all the 12/8, and in the properties, switch on “group First bar as pick-up” and leave it blank.
The reason is that bars with pick‑up-style time signatures aren’t counted by default when they are shorter than the displayed time signature. By disabling this property (which you do by switching the button on and leaving the square empty), you allow those bars to be included in the bar count.
