Seems like I’ve tried all the ways to do this but it doesn’t listen to the subfolders I’ve created on my HD, nor does Cubase give me an option in this version. Can anyone confirm if this is indeed not possible on this old of a version?

Sorry, I don’t think, this option was available in Cubase 6. In the current Cubase version, you can create custom Plug-in Collections.
