Sometimes when I’m doing an audio mixdown there are audio tracks that are missing when I playback it as an audio file, mp3 or wav. What’s the cause for this?
PErhaps wrong routings. Do you export the correct output? Are plugins in demo mode? Difficult to answer because we know NOTHING about your setup.

please make sure that the monitor button on these tracks is not activated before you do the audio mixdown.

Thanks for the replies. The monitors aren’t activated. The weird thing is that if I do another mixdown straight after with the same settings it’s all there.
Can you post a screenshot of the project window with the tracks that are not being bounced?
Please provide details with regard to your overall system (OS, Cubase version, computer specs, audiointerface etc).
EDIT: To be more specific - Cubase version; do you have the latest update of C14 Elements?
