For various reasons, I would prefer not to have the automatically generated mrk files appear in the same folder as the associated file.
I can see (and have implemented) how to make gpk files go to a separate folder.
But I cannot seem to find a similar option for the mrk.
Have I missed something somewhere?
My objective is to only have wave files in certain folders.

This is not possible. The file that can be put elsewhere are considered “not so important”. If you are using WAV files exclusively, you can choose not to have .mrk files at all, as the markers are embeddable in the file header.
