Hopefully a simple problem - My audio is 48kHz and Cubase is automatically set to 44.1kHz. In project setup, the only sample rate I can choose is 44.1kHz, there are no other options. Please help!

Are you saying that the sample rate options are simply not showing up in the dropdown menu when you click on the little arrow?
