If the clef change is also an instrument change, check in Engrave mode whether either instrument has a staff spacing override, and if so, remove it.

I never understood why Dorico is behaving this way. Is it intentional? What would be the use case? For me, it mostly creates issues.

No, it’s a limitation. If there’s an instrument change then the the staves either side of the instrument are different staves that Dorico magically glues together. If one of the two staves has been manually adjusted in staff spacing mode, Dorico doesn’t automatically adjust the staff spacing of the other stave, so this sort of situation occurs.
