How should I input the blue and green parts? Should I input the green part as voice 1 and voice 3? How can I input voice 3 directly without inputting voice 2?
In the blue section, when I set the notehead to 1/2, the notehead becomes smaller. Is there a way to change the color while keeping the same size?
The low voice has not neccessary to be an upstem voice. If you enter it in voice 2 (i.e. actually downstem voice 1), you’ll just have to select it and press F to force the stem up. In both case, you’ll have to set the voice column to zero in Engrave Mode >Properties Panel.
Each new voice is creating by pressing Shift+V. If you don’t have already created an additional voice, by pressing Shift+V you create Downstem Voice 1, by pressing it again Upstem Voice 2, etc… Then just pressing V allows you to switch from one voice to another.
That is the normal beahaviour!
You can change the notehead (Contextual Menu > Notehead, or Edit>Notations>Notehead), but AFAIK you cannot get the result you are looking for by just changing the noteheads.

I don’t think so.
What you can do (but it is not quicker), is to enter for example the whole chord in one voice, dotted half note. Then you select the 2 low notes, and press V (or Shift+V if you have not already created another voice), then 6.
I set the voice column for both voice 1 and voice 2 to 0, but the stems are not overlapping. How can I make them overlap?

There isn’t.
Instead of adjusting the voice column, if I move the note spacing, the note stem overlap.
Normally, it’s better to avoid note spacing changes that aren’t absolutely necessary, as they can cause problems later on… It is up to you, but if you want to share the file, maybe someone can have a look — what you describe is quite strange.
I think I found out: by tweaking the notehead size before, you have set a custom size for the low voice, like 90%…
If so, just reset the scale.
