The stem lengths in the highlighted section don’t match. Which option should I adjust? The stem lengths of the half note and the eighth note are inconsistent.
In your example, the half notes follow the value #3, and the eights notes follow the value#6. You can set the same value for both (though it might look odd in other places).

It’s possible that the stem shortening rules that follow the above settings may also affect the lengths, and affect them differently.
It’s worth saying that flagged notes are not necessarily expected to be the same length as non-flagged notes.
