I was wondering why the sustain pedal and the sostenuto pedal symbols are not aligned by default.

There’s a specific engraving option for an offset for the ornate P on the Pedal Lines page of Engraving Options (tucked away in the ‘Advanced Options’ section under Horizontal Position), but that option is only provided for Ped., and not for Sost. or una corda. If you would like them all to line up, then the way to do so is to set that engraving option to 0, instead of its default value of 1 space.
