Not too clear from your description but I guess you mean they are the same sample you have re-used rather than 2 different samples.

In which case see here:

i processed the first sample, clicked on the second sample, went to pitch correct, but it still plays the first sample and not the second sample, which are to different audio files

How about if you open the editor for the 2nd part and then select pitch shift.
