The easiest way might be to use alt-shift up/down arrows to change a pitch up or down a quarter tone. Once you setup 24-EDO of course.

it’s the setting up of the 24 EDO that’s the problem … for example, it keeps jumping back to 12 EDO … then you have to use an atonal popover to get anything to work

You have to follow the exact order:
1: Select 24-EDO
2: Enter a key signature like Shift-K atonal and press enter/return.

That’s all.
(Don’t input any note between the 2 steps. Actually don’t do anything at all)

This has probably been suggested before, but I wonder if it would be useful to have something like the following if someone tries these steps out of order.

A dialog appears: “It looks like you are trying to enable microtonal note entry. Would you like to change the key signature to open/atonal to enable this?”

I guess it would have to be a modal dialog, I don’t know how bad that would be from a UI point of view. But it does seem that lots of people (including me occasionally) have trouble remembering these two steps.

Good. The mistake you often make is clicking on a note between the two steps.
That will reset the first step to 12-EDU.
