sorry for my necroposting. I encountered this stem issue while I was trying to design my cluster notes. I would like to propose a temporary workaround here. It is not perfect, but it partly solves the issues. Feel free to improve it and share!
First of all, create three notehead sets as @dspreadbury explained above.
When it comes to the middle section of the cluster, do the following:
Black note head middle cluster
- After you added the first glyph. Set -0.20 y offset.
- Add a second glyph as suggested. Set -0.97 y offset.
- Add a text component. It will be a space. Set 1.42 x offset
- In the stem dialog, delete all the stem’s attachments.
Half note head middle cluster
- After you added the first glyph. Set -0.20 y offset.
- Add a second glyph as suggested. Set -0.97 y offset.
- Add a text component. It will be a space. Set 1.32 x offset
- In the stem dialog, delete all the stem’s attachments.
Whole note head middle cluster
- After you added the first glyph. Set -0.20 y offset.
- Add a second glyph as suggested. Set -0.97 y offset.
- Do not delete the stem attachments
Double whole note head middle cluster
- After you added the first glyph. Set -0.50 y offset.
- Add a second glyph as suggested. Set -0.30 y offset.
- Do not delete the stem attachments

EDIT: There are still some problems with the white notes when clusters have a scope of fourth. I will fix this tomorrow.
