I suppose I have at some point used hide all rests (option-shift * MAC)

Do you mean the 8th note rest on beats 2 and 4? Have you checked starts/ends voice for the downstem voice?

Select the last note or visible rest before the empty bars, and uncheck End Voice Property override. Also select the first note or visible rest after the empty bars and uncheck Start Voice Property override.
