The master section plugins are recalled on opening of project; you can check if you are opening the exact project file.
Saving project option is in the project menu and has a different shortcut.
Also, a project has to be closed, if you are working on other audio files (not related to your project file) and there is a menu item to close project.
Indeed, the master section, from WaveLab 12, is divided in two logical parts:
the playback section and all the rest.
The playback section is not part of the project (neither the so-called Master Section presets), because it is meant to be stable across projects.
But you can make it persistent by right-clicking on a speaker button at the very bottom of the master section and selecting this option:
I had one Limiter loaded in the Effects “rack” and upon reopening the saved Project, it isn’t there anymore.
It was not in a “Preset”, it was just there, being used.
Interestingly the Project reopens in exactly the same view as it was when saved: Spectrogram, Insert tab.
@Marker : all correct. Saved the right way, created a .wpr file and couldn’t have done an error when reopening as this is the only Project i have saved in the computer. Plugin in Effects “rack” is missing when reopening.

Is the “Effects” section part of the Project? I would expect so.
The single Plugin i was using in this editing session never gave me any trouble: Softube Weiss MM1 Mastering Maximizer.
The Effects setting with this single Plugin was not saved as a Preset and it’s not even hard to insert and configure it again but i was just surprised it disappeared when reopening the Project.
This does not matter. The Master Section settings stored along the project, store the settings of each individual plugins.
But I forgot to mention. You need to have the following option enabled. Actually, the label is misleading and I need to change it: it should be “Restore Last Configuration at Next Start-Up or Project Loading”
I wasn’t closing WaveLab, only the Project.

May i suggest that instead of changing the label you simply add an option for “Restoring Configuration in Project Recall”.
I personally don’t need or want the Master Section to be restored after a Start-Up. I always open a session with a “blank slate”. Even in analog gear, no button is turned before any session.
But, it’s just a suggestion.
Most importantly, my “difficult encounter” with Projects is solved.
