I have a choir sound in Kontakt that can change the apparent vowel sound based on changes to the mod wheel on my keyboard controller. What would be the best way to attach values for that controller channel to notes in my score?

The simplest possible way would be for you to draw those values directly in the relevant MIDI CC editor in the Key Editor in the lower zone.
