i’ve been having the same problems of the Missing Files dialog when starting up with a Template (my own)
the solution as stated above is to open the Pool and right-click to select Remove Missing Files
IMPORTANT: then you need to re-save the template (same name OK)
the Missing files dialog will be gone the next time you use that Template

Sorry this is coming way too late, but to simple solution is to right click on the audio in pool then remove missing files.

CB manual says (no images)

To open the Pool, do one of the following:
● On the Project window toolbar, click Open Pool Window. If this icon is not visible, you must
activate the Media & MixConsole Windows option on the toolbar context menu.
● Select Project > Pool.
● Select Media > Open Pool Window.

Or press CTRL P - I discovered this in a youtube video
from CB 6 to CB 13 and there’s still no simple fix for this common issue
