I have a project with 6 MIDI tracks - all playback normally until I try to record a new event on one of the tracks using my wind controller. Then the track shows a small square in the visibility tab and the previously recorded events in the track will no longer playback. How do I get all the events to play? Is this some crazy bug being caused by my Roland Aerophone?

Is there any chance that your controller is inadvertently configured as a remote controller in the Studio settings?
If yes, that could make some of the MIDI messages from your controller act as Cubase commands.
My guess is that the very last thing played on the track with the aerophone probably has a value of 0, and when you go back to things manually entered, the territory is virgin on the CC track, so it plays the last value.
I would put a CC2 event at the very start with a value of 64 or 80 or 90 (or whatever continuous controller the aerophone records - spot the asterisks next to each controller in the drop-down menu of the key editor and see)
I get this all the time with CC64 piano pedals.
