I can’t seem to change the stem direction of the snare drum note on beat 4. I want the stem to go down and beam with bass drum note on beat 4 and. I set it up originally for all snare stems to go up. When I try to flip the stem direction of the snare note… it flips the hi-hat notes as well.
You could try selecting the snare, right-click→Percusssion→Change Voice→Down-stem voice 1.

The one you want downstem. If you always want the snare downstem, then better to edit the kit. Another thing you can do is add another snare in the kit editor, and make it downstem. That way you can use alt/opt + up/down arrows to switch. Put them on the same line.

This is the one for a more lasting solution for your template.
The drum philosophy is that hands are notated stems up, legs stems down, popular for a lot of drummers, but far from the only legend.
