I am trying to put a stop command at the end of a midi track to stop the sequence automatically. Can anyone explain how this can be achieved.

There is no “Stop command”, which you can control directly from Cubase.
You can emulate this by using Arranger track. Then make a range of your song. Open Arranger Editor, and double-click to move the event from Arranger Events to Current Arranger Chain. In the “M” column (Mode), select Pause After Repeats. Make sure, Repeats is set to 1.
Now, when the Arranger Mode is activated (by the orange button in the Track list), Cubase will stop playback at the end of the Arranger event.
