I have also had some strange results in stem direction when transposing imported xml scores to different keys.
Recently I have been using Edit > Stem > Remove forced stem on the whole flow after importing any xml file.
Thanks to Leo’s hint above, I’ve looked at Preferences > XML import options and found that this was caused by my settings. I’ve turned every option off.
