I think the following vertical alignment of noteheads is somewhat weird:

How can I control it generally? In Note category of Engrave option, I could not find a proper option. Am I missing something?

If you delete the Chord symbols, the spacing is fine. You probably changed the alignment of E7/G# to left aligned.
