On the cubase elements comparison it says only 16 vst instrument slots, does this mean I can only use 16 instruments all together throughout my track or only have 16 different instruments but use them the 64 times in the 64 midi slots?

You can use 16 different VSTi plug-ins. If all of them support multi-timbral, you can use up to 16 * 16 = 256 sounds. In theory. But you cannot have more then 64 MIDI tracks, right? Then this is the limit.
