Does Cubase crash on quit (maybe silently) by any chance?
i close it with the tast manager, but i did it for 3-4 years ! and it never did any problem

If Cubase doesn’t close properly, it doesn’t save the settings. Cubase saves the settings to the preferences folder while (a proper) Quit only.
