mmm… is there somewhere that such preferences are stored? If I found the file maybe deleting it would force cubase to ask again?

You could try to delete (or temporarily remove/rename) the whole Cubase preferences folder.

On Windows: %appData% Steinberg/Cubase 10 fodder. Rename it to get a default factory preferences.
Bit of a necro post, but I found a more specific solution for myself below and spent more time searching for this than I’d have liked. Hope this helps someone.
I had related/identical issue with defaults on Cubase Elements 11 that occurred after I told Cubase to “Always Map” certain ports after a certain prompt. It never asked me again, regardless of whether I opened a template or new project, and all templates now opened with the incorrect Audio Connections (my left and right mics were flipped). As mentioned by a few people, connections are stored per project, so past projects were fine so long as they were saved with the correct connections. The issue arose when I tried to use the templates included in the Steinberg Hub.
“Default” presets don’t seem to work at all for me. All templates/new projects opened with the “No Preset” option. I’ve tried “Default”, “default”, and “DEFAULT”.
I even tried factory resetting Cubase (hold Ctrl+Alt+Shift as the program opens), to reset the bad mappings, and it still did nothing.
However, I did track down a file that seems to have hardcoded a setting that I entered once, and could not ever access again through Cubase.

At the bottom of this file I found the following entry:

Obviously, IDs/names of the mappings will differ based on your setup, however, editing this entry fixed my problem. For my setup, I just swapped the SourceID values on the 2 entires. Templates now open with the correct Audio Connections for me.
I imagine deleting certain entries will bring back the “Missing ports” dialogue box allowing, but I haven’t confirmed this. Might be useful if you prefer to map it again through Cubase for some reason. There are also other values in this file that you could edit (“Role”, etc."), but please do so at your own risk.
While I’m fairly certain some backend shenanigans happened since I wouldn’t have ever consciously assigned Mic 1 to R, I honestly just can’t be bothered to re-test and check. The whole “Never show this message again with no option to undo within the program” idea just seems like a terrible design choice overall. It’s as though we’re expected to upgrade to Pro just to be able to access Control Room for this one inconvenience, and as with myself, I’m sure this may not be a viable or reasonable option for many.
