I just converted a file from WAV (16 bits, stereo) to FLAC, and the new file exhibits clicky sounds regularly (every 750ms or so).
Fortunately I had a copy of the old file, otherwise I would have lost it forever.
Is it a known bug yet?
Cubase 6.5.4 on Win XP 32 bits, by the way.
Cheers

Same issue here (Cubase 7.0.5 32-Bit)!
Just found out a solution from Macrumors about how to convert WAV to FLAC with high audio quality on Mac and Windows at WAV to FLAC Converter - How to Convert WAV to FLAC on Mac/Windows?
This solution also helps you convert FLAC to WAV.
It also can convert WAV to Apple Lossless ALAC, M4A, OGG, MP3, AIFF, WMA, DTS, etc.
