I opened your project in Dorico 5 and Dorico 6 (not at the same time, of course). In both cases it looked like your first picture.
Others will have some more suggestions, but the first thing I do when I have font-related issues is to restart the computer, particularly after installing new software (of any type, not just applications), and especially if the computer has been on for a long time.
I guess it has somethng to do with these fonts, which I don’t seem to have on my system.
The font which is used as replacement shows nothing odd

Yeah, but on my system the font is obviously installed, and it shows correctly in D5. Why not in D6?
Petaluma Script has no Italic style.
Dorico is pointing out that not that a font is “missing”, but that you’ve created a style for a font that doesn’t exist.
Most of those Font Styles are probably set to “Use the Italic of whatever the Default Font Style is”.
However, Lyrics should be a Paragraph Style, not a Font Style (since v 4.1), so perhaps you don’t need to worry about that, and it’s some glitch from an old document.
