I am running Dorico 3.5 on Windows 10.
When I change my preferences, they are not saving to the preferences.xml file.
How do I fix this?

I also work with Windows 10. I have no problem saving my preferences. Likewise, I can’t find any file called “preferences.xml”.
I found a preferences.xml in %appdata%/Steinberg/Dorico 3.5
This is not a common problem. You might try deleting the Dorico 3.5 folder in %APPDATA%\Steinberg so that Dorico will recreate it the next time it runs. I guess it’s some kind of permissions problem, so hopefully this will solve it.
