I’m working on a piece with multiple flows. I have rehearsal marks set to bar numbers, and flow 1 is great. But for flow 2 and 3 the rehearsal mark boxes are empty. I know that independent time signatures will cause this issue, but as far as I know, I don’t have any. Wondering if anyone has experienced this before.

Something I just noticed that might (or might not) help.
The “System track” doesn’t show bar numbers in Flow 2 and 3 (but does in Flow 1). Yet in flow 2 and 3 the bar numbers at the beginning of every system are correct.
Even though you can’t find local time signatures, this does really sound like that’s the cause. The empty system track is also a symptom. Regular bar numbers are not affected for some reason.
Could you post the project file? Surely someone will be able to help. You could cut it down to one problematic flow with one player that exhibits the issue.
Yep, you were correct. I looked through all the metre changes and sure enough there was one that for some reason wasn’t linked to the other ones - even though they were all the same.
I assumed if there was an independent time signature, that there would be a signpost for it, but there wasn’t.
That has been requested on the forum before and I agree it would be a welcome addition. It can be a real pain to track down a local time signature or local barline. Glad you found it!
