When I import a flow of an instrument, all the instruments that were loaded are loaded, is there an option so that when saving the individual flows, only its corresponding instrument is saved and not all the instruments?

No, but if you then subsequently open the project containing the exported flow, and choose Play > Playback Template to reapply the default playback template, only the needed sounds will be reloaded.
