Right now, I can enable Hide empty staves → After first system and it works fine. But is there an option to not show all the instruments again at the start of a new flow as it does by default?
The setting applies to every flow, so Flow2 will hide empty staves after first system too. You can apply a right-click>staff>manual staff visibility… to bar 1 of the new flow to hide staves, then do a right-click>staff>manual staff visibility… reset at the start of the 2nd system to carry on as before.

It might save time, if a file contains more than two flows, to do the opposite and hide empty staves on every page and then use the manual staff option to show all just on the first page of the first flow.
