Is there an option I’m missing? I have large sample libraries with different 44 or 48khz samples and some of them get imported all jacked up and I don’t see the option to convert audio to project sample rate.

Double-check the Preferences > Editing > Audio > On Import Audio Files settings. By default, the Open Options Dialog option is selected, so you can make the decision on every single import.
