After many years I still do not understand the file management system in Cubase. I always create a project folder and keep all my audio files together. Yet sometimes after a while the names of the files in the arrange window do not match what I see in the Pool. In the pool I can find the location of the files in on the hard drive, but it will still not indicate which version of the file is being used in the arrange window. Also, when I remove unused files, some files that I removed from the arrange window do not get deleted. Any ideas?

you can use the Backup Project function to start over with a newly created project folder in the location of your choice and just the files that are actually used in the project.
This is the fastest way to regain a clean project.
EDIT
If you want to locate the representation of an audio event in the pool from within the project window you can select it and use a command from the menu:
Audio > Find Selected in Pool
