On the user mode I can’t figure out how make the transport function work

You have to open Arturia MIDI Control Center. There you’ll find under settings, an option to have your transport buttons, set to DAW instead of USER mode. So, even when you’ll be in USER mode, these buttons will still behave correctly.

is it possible to save the Midi remote that don’t have to set up the port every time whenever restart the project?

I see that you have the “full” version chosen. I don’t know how your MIDI Ports are named. Could you please post your Studio→Studio Setup→MIDI Ports screenshot?
