When I mute a midi track in the mix console the entire vst cuts out. When I mute the same track in the project window it does not. How can I get it so that the project window does the same? Syncing doesn’t seem to help.

Your subject is about a MIDI Track, but then you are asking about Instrument Track. It’s handled different way in the Instrument Track.
For the Instrument Track, if you Mute it in the Project window, the source “MIDI Track” of the Instrument Track is muted. So the MIDI Data is not send to the Instrument. If you Mute it in the MixConsole, you Mute the Output Channel. So if you route another MIDI Track to the Instrument and the sound is rooted to this Instrument output in the Instrument, then you can’t hear it, because the whole Instrument Output is muted in Cubase MixConsole.
