I reinstalled Dorico 3 on my new MacBook Pro. When I open a file, that I created on my old computer, it says that Petaluma script is not installed. I downloaded the font and installed it on my system. It still says, the font is missing. What am I doing wrong?

Short answer: Nothing, carry on.
This comes up a lot: pay attention to what STYLE of the font it is asking for (e.g. Bold, Italic, Condensed, etc). Because Dorico’s Font settings can ‘cascade’ a font choice to another Font Style, it sometimes gets confused and thinks you want to use Petaluma Script Bold Italic (for example) – which obviously doesn’t exist. Redefining the Font Styles that use this font will get rid of the warnings, or you can turn font warnings off in Preferences.
