I’m working with Cubase Elements and Mixcraft side-by-side. When plugins are hidden in Mixcraft they don’t load at startup - is that also the case with Cubase?

Do you mean hidden in the VST Plug-in Manager? No, they are just hidden to insert them. You can see them in already existing projects.
