Has anyone experienced this?
It makes it very difficult to come back to mixes as every time I work on a track I have to re-do all the plugin settings as they’re not saving!

This is definitely not a generic issue. It must be something on your system.
Could you please try in Cubase Safe Start Mode? Or could you try to reinstall Cubase (as administrator), please?
